A too heavy oil grade in the gearbox , can cause some clutch drag .
An inability to select neutral with the motor running , is a symptom of clutch drag .
Warped steels do the same thing , but I think you said earlier , they had been replaced .

I always shift into neutral as I'm coming to a stop, but if I am stopped and need to go into neutral, I just push the bike forward a bit as I'm easing the lever up.

Yamaha designed the transmission to shift into the next gear so like was said, a little clutch drag can make it difficult/impossible.

Also check and be sure the neutral spring and ball are present and in good condition. Parts #12 and #13 in the diagram here: www.partzilla.com/catalog/yamaha/motorcy...974/dt125a/shifter-1

Located right behind the neutral switch on top on case above the front sprocket.
